In an RTS a skirmish would be a small-scale/limited fight between fleet/armies (or their "lesser" elements). Something like sending a few units to harras the enemy or trying to initiate a battle only to decide to put back.
Real time tactics is about employing tactics in real time. This is why I consider Commandos (or Desperados) a RTT, not an RTS, which suits games like Lords of the Realm II or Imperium Galactica more.
