Ravenloft: The Stone Prophet does the best Egyptian-style atmosphere of any game.

Whoa! ...Just, whoa!

Good call on Children of the Nile. I popped on to recommend it, but whatever!

Wholly set in Egypt, especially the Karnak and Alexandria levels are fucking awesome and ooze with Egyptian atmosphere.

Tomb Raider 1 (and the remake TR Anniversary) also have a couple of levels set in Egypt that are pretty great.

Bless you JarlFrank, I loved Tomb Raider IV (and all the other games, including the modern ones, with two exceptions: Chronicles and Angel of Darkness).

Last Revelation is also one of the very few games (can't think of any other, tbh) where the hero(ine) fails her quest, and "dies".

Oh yeah, I forgot about the new release, Journey, on PSN.

If you like art-farts, this is the game to get!

I have a management game (like dungeon keeper or theme hospital) called Children of the Nile. I haven't played it in literally years, though. I remember vaguely that it was obnoxious to play because of the micro-management necessary.

UT2k4 actually had a lot of egyptian themed maps. Also, there's obviously Age of Mythology/Age of Empires Jewline

Sandwarriors, a 3D action game set on a sort of high tech Egyptian planet. The theme was obviously influenced by the original Stargate movie. I enjoyed it back then, but it probably didn't age well.

Rome was great where you were able to see settlements, landscapes, and landmarks in the distance as you were fighting it out somewhere, i.e. the Great Pyramids in Egypt. I think the TW series has greatly declined in that the campaign battles take place on generalized maps rather than a tile resembling the actual place on the campaign map you are fighting.
Creative Assembly peaked at Rome. Medieval II was still great, but not as great and ever since then it's been steep decline.

Children of the Nile is also decline over Pharaoh. It's terrible that Impressions Games don't exist today. I still mourn the loss. Tilted Mill is for the most part shit.
