There's a theory out there that Nate didn't actually survive falling down that cliff and everything after that just ended up his dying hallucination.
In terms of overall writing, I actually was surprised by how much Nate was pussyfied. All of a sudden, he's living this life that he clearly hates, but constantly sucks it down. And Elena is completely oblivious to it. I mean, he's a crazy treasure hunter all throughout, he wouldn't do this to himself and she's much smarter than to live blissfully ignorant of how Unhappy he is. Then on top of that, he just wouldn't tell her what he was doing, which is crazy. I mean, I guess in a way he could be afraid that she'll come down and he's being overprotective, but meh.
They've been through this thing before, they even broke off their engagement/marriage in U3 because Nate can't leave this shit behind him and she should be smart enough to know this.
Anyway, the other shitty characterization thing was the dialog between Nate and Elena when he was like "Oh i didn't tell you about this not because I couldn't leave this life behind, but because I was afraid to lose you." GTFO with this pussy ass shit. Nate isn't this dumb.

Initially, in the epilogue, it was Nate's son. Something similar happened with the mansion they go into. That was an old English guy's house. She asked, Well, what if it was a woman?
You have some sexist focus testers who were really upset by Nadine beating up Nate, and really upset at the end when it was Nate's daughter. To the point where we had to ask one guy to leave. In his core, it just affected him. He was cursing, "Not you, too, Naughty Dog! Goddammit. I guess I'm done with Uncharted, if you guys ever make another one, with his daughter. This fucking bullshit."
And I was like, Wow, why does that matter?

The hallucination theory is bullshit because they worked extra hard for that Epilogue section.
Nate was somewhat pussyfied but to be honest that's what is expected from a married man. He has other priorities until Sam's comes along. They did a pretty good job characterizing his internal struggle with his past.
On the other hand, Elena is perfect. Another perfect female protagonist that can do no wrong. Imho there is no way Nate would choose her instead of Chloe Frazer. In fact Elena doesn't make much sense except as a plot device.
"Oh i didn't tell you about this not because I couldn't leave this life behind, but because I was afraid to lose you. " + "I was protecting me" was utter garbage. I love how all characters are mass murderers with a good heart.
Ohh and Nadine. I love the character but it was completely retarded and it ended up in a clusterfuck. She should have been dead the moment she no longer served Rafe's purpose. I expected that Nate or Sam will kill her but I guess killing female villains is off the table.
There are other nitpicks like for example during their car trip Elena suddenly states why Nadine is partnering with Rafe. Nadine suddenly becomes superstitious instead of greedy when she sees the treasure. Rafe was cartoonly. They never went back for the treasure !? And so on.

Nadine was fucking awful. Especially the fact that none of the good guys were ever able to hit her, even when they went 2 on 1, but Rafe all of a sudden doesn't just hit her, he fucking slaps her, as if to illustrate just how evil he is -- SHOCK, he slaps a woman, being an evil, controlling bastard, he is. Rafe makes no sense whatsoever. Dude loaded with cash, at the point that he can buy huge castles and blow them up as he pleases, get's hung up on some treasure. If Nate's obsession makes perfect sense: he's an orphaned kid trying to make it. Rafe should've forgotten about it after escaping with his life in Panama. Overall, the plot is really flimsy and falls apart as soon as you look at it closely.
I doubt ND will ever recover from the loss of Amy Hennig, because she appears to be one of those writers who can write right on the border of fantastic and realistic. Previous Uncharted games, as dumb as they are, always had a plot, that, while still relying heavily on coincidences and mcguffins, wasn't entirely built upon happenstance. The characters, while being stereotypes, excelled at what they were, instead of trying to be 2DEEP.
Btw, it's funny how once Amy mentioned once that she didn't experience any sexism in her career, nobody brings her up as some kind of a huge and important person in the achievements of women. But I doubt she cares, she's probably too busy making some great games.
Oh, lastly, Nate's kid being a girl and the old lady in the mansion being a woman don't bother me(albeit old lady's sudden death was another one of those unbelievable coincidences), but Nadine was awful. Her motivation didn't make sense, her relationship with Rafe didn't make sense, her past with Sully was hinted at, but never explored, her just peacing out just showed tons of great potential.
Overall, it was clear, ND, being huge pussies themselves, got really afraid of upsetting anyone, so the build a game designed by focus groups. And it's still a fun ride, but it doesn't really do anything interesting for the series. Real excited for Amy Hennig's SW game now, tho.

It’s so easy for writers to fall into the routine of telling only stories about people who act and think like them. Pushing those storytellers to consider other options can lead to way more interesting decisions and way better stories. And hopefully we’ll get to play as Cassie Drake in the DLC.
