Unless indicated otherwise, everything is based on GOG/Steam versions.

Let's start with Ys I Chronicles+:

Go to Slaff after talking to all other Barbado Port villagers to receive a
Short Sword and a bit of extra dialog (you need to ask him about Barbado,
Esteria, the Stormwall and the militia). This can be done only before obtaining
a weapon.

Minea's entrance can be easy to miss. If you run past it, Adol will be nagged
by Julius who mistakes him for an unattended kid.

Repeatedly cancel trade with Pim while buying or selling and he'll acknowledge
your barter skills by giving you 10% better prices (you don't need to haggle on
each item, it needs to be done only once when buying and once when selling).

Use Mirror on townspeople to get different reactions. For example, try it
inside Minea's bar.

After exiting Minea, go two screens up, one screen right, one screen down and
search the edge of the pond in the bottom right corner of the screen to find
the Golden Vase.

Talk to Iris in Zepik, then return to the Barbado Port clinic to trigger a
cutscene with Luta Gemma. Go back to Iris to learn he hasn't returned yet (this
step is optional), then go to the entrance of Rastin Mine and venture one
screen left and one screen down, then save him from the attacking monster. Adol
will escort him back to Zepik and earn some experience.

While escorting Feena:
1) Use a Mirror and push her onto a frozen monster to make her kill it and gain
   a level. Her level won't actually rise but her stats will improve.
2) Hide behind a corner and she'll keep nervously turning around while
   muttering to herself.
3) Push her inside the one tile width dead end corridor to the left of the exit
   to make her uncomfortable and display her measurements in the status window.
   Do it while wearing the Mask of Eyes for a different response (you can do
   only one of the variations per playthrough as she won't say anything the
   second time you place her there).
4) Guide her to the Thieves' Den and talk to Morgan, Lugan and Goban to hear
   their comments. She'll be too scared to follow Adol to Darm Tower's gate.
5) Save your game, then guide her to the Thieves' Den, enter it and right
   after exiting place her in the upper right corner of the doorframe and move
   just below her. If done correctly, the door will close, and Adol will be
   thrown out of bounds to the right edge of the screen which allows you to
   move up and see Darm Tower's exterior. The only way of returning back is
   loading the game.

Talk to Slaff after rescuing Feena to unlock the armory and receive a Talwar.
This can be done only before buying one in Minea.

After returning the Silver Harmonica to Reah, give her the Piece of Paper
(found in Plains) and leave the screen to see the poem.

After receiving the Idol, instead of returning it to Raba, equip it and step
inside the 6th floor trap two more times to mess with Dogi.

After Luta gives you the Blue Amulet, stand near him and use a Health Potion.
He'll say his leg feels better now than it did earlier. You could do the same
for Raba on the 13th floor but he won't comment on it.

Beating the game unlocks the Time Attack.

There's a particularly well hidden chest in the Ruins of Lost Time containing
the Galba Hand. To reach it, pass the long horizontal corridor guarded by laser
turrets, then follow the next screen right until you see four pillars placed
together. Dash jump and fall through the hole between them.

There are hidden platforms by the Accessory Slot chest inside the Ruins of Lost
Time. Use the Rainbow Fragment, then follow them and use Ericcil's dash attack
to go under the pillar and find the Black Tabula. Find and give all 5 tabulas
to Auguste in Port Rimorge to obtain the Winged God Emblem which prevents all
status abnormalities.

The Pirates' Firewater (found on Ladoc's ship in Sunrise Inlet) can be either
sold to Carmine for 2500 gold or traded to Toksa in exchange for the Gold
Locket. In return for the Gold Locket, Carmine will give you the Lucky Silver
Coin which is a MUCH better option than mere gold.

After Emilio loses his pikkards, bring them back to obtain the Daylight Stone.
They can be found at:
1) Windseeker Heights
2) Peak of Grana-Vallis Mountain
3) Sunrise Inlet
4) Ruins of Lost Time, right beside the Depths save monument
Only one pikkard can be carried at a time.

There are 7 optional bosses:

After killing Elizabeth and escaping the Romun fleet, Gaposdhala, Piana-Pius
and Noodollon are replaced by their stronger counterparts. To reach Majunun,
first get to the Galba Hand chest, then use the Rainbow Fragment and dash jump
onto the hidden platform.

Beating the game unlocks the Time Attack.

There's a hidden scene with Olha wearing a bikini and congratulating Adol. It
can be triggered by beating the whole Time Attack in one sitting (deaths are
allowed), and quickly entering the ripple which appears in either the upper
left or right corner of Majunun's arena right after slaying him. Catastrophe
mode is not required. Olha's dialog differs depending on the selected
difficulty:
Normal    - "You've fought well, Adol. Why don't you rest here for a while?"
            "Aaah, the sun feels wonderful..."
Hard      - "You've fought well, Adol. Why don't you rest here for a while?"
            "Aaah, the sun feels wonderful..."
            "P-Please don't stare at me like that..."
Nightmare - "I knew you could do it, Adol! You've fought well. You deserve a
            good, long rest now."
            "Aaah, the sun feels wonderful..."
            "P-Please don't stare at me like that..."
Additionally, on Hard and Nightmare difficulties Olha's whole bikini portrait
is visible (Nightmare version is slightly skimpier) and her dialog window can
be hidden (hide with Jump and show with Attack).

Equipping weapon, armor and shield of the same exact tier changes Adol's
appearance. Any mismatch defaults to tier 1 look.

Free raval ore:
1) Speak with Anya after saving the mayor, then examine the well to obtain 3
   pieces.
2) Speak with Lochus after saving the mayor to receive 7 pieces.
3) Speak with the mayor after escaping the Zone of Lava to receive 20 pieces.

After receiving the Wing Talisman, go to the entrance of Valestein Castle and
speak with Fran to learn a boy is missing. He can be found at the Illburns
Ruins entrance. Escort him back to receive Augite Brooch and visit the castle's
interior.

List of unlockable modes:
Time Attack        - beat the game
Inferno difficulty - beat the game
Debug mode         - beat both the game and the boss rush on Nightmare, allows
                     in-game cheats by pressing F2 (level up), F3 (+10k gold),
                     F4 (+1k raval ore) and F5 (full heal)
Beating the game on various difficulties also unlocks Elena's costumes in the
configuration tool: Red Skirt (Easy), White One-Piece (Normal), Nun (Hard),
Adol Cosplay (Nightmare), Chester Cosplay (Inferno) and Maid (Nightmare boss
rush). Her dialog bubble text changes depending on the costume.
You can fool the game and unlock everything by adding the following lines under
"[game]" in "ysf_win.ini":

There's a total of 157 mascots which can be obtained during the game. You start
the game with 13 of them (Fortuneteller Sara, Hello Minea's Nurse, Troubadour
Reah, Plainclothes Feena, Dogi, Dark Fact, Duckling, Tasty Rodentia, Priestess
Feena, Priestess Reah, China-Dress Feena, China-Dress Reah and Rado's Annex
Reah). NPC mascots are received by maxing their affection levels. Monster
mascots are received by learning all their stats. Special mascots have unique
requirements (in order they appear in the menu):
Imprisoned Maria  - Speak with Maria 4 times in the Core of Ys
Photogenic Lilia  - Defeat a boss without taking damage
Gussied-Up Lilia  - Finish the game specifically on the Easy difficulty
Maid Lilia        - Finish the game specifically on the Hard difficulty
Priestess Lilia   - Finish the game specifically on the Normal difficulty
Chun-Lilia        - Fireball Lilia 300 times
Tailed Tarf       - Give Tarf 7 gifts while escorting him
I Heart Zalem     - Speak with Zalem 4 times (you need to re-enter the shop
                    each time)
Exploding Pumpkin - Destroy 20 pumpkins in the Colony of Lava using charged
                    fireballs
Swooned Feena     - Finish the game specifically on the Nightmare difficulty
Roo               - Use Alter Magic and speak with all Roos in the Roos' Nest
In Situ Tarf      - Make Tarf reach the 25th experience level while escorting
                    him
Safety Charm      - Speak with Priest Hadal 5 times (you need to re-enter the
                    tomb each time)
Luck Charm        - Speak with Priest Tovah 5 times (you need to re-enter the
                    tomb each time)
Success Charm     - Speak with Priest Dabbie 5 times (you need to re-enter the
                    tomb each time)
Health Charm      - Speak with Priest Mesa 5 times (you need to re-enter the
                    tomb each time)
Study Charm       - Speak with Priest Gemma 5 times (you need to re-enter the
                    tomb each time)
Prosperity Charm  - Speak with Priest Fact 5 times (you need to re-enter the
                    tomb each time)
All mascots all carried over between playthroughs.

It's possible to lie in Lilia, Maria and Zalem's beds. To do so, you need to
keep running toward the sides of their beds until you get a prompt. It works
only after receiving their entries in the character notes (to check Zalem's bed
you may need to gift her or eat her Cruberry Pie).

List of gifts received by increasing NPCs' affection levels:
Lilia  - Apple (not really tied to the affection level, just speak with her in
         Lance when she's standing beside a tree near the exit)
Brody  - 500 gold (after checking the duck)
Lucy   - Meat Pie (can be reacquired by fireballing her)
Theo   - Smoked Meat
Nash   - Raw Meat
Rimera - Cruberry
Zalem  - Cruberry Pie

Try to return gifts from the following characters for some funny responses:
Cruberry Pie - give it back to Zalem
Meat Pie     - give it back to Lucy or try to gift Theo
Smoked Meat  - give it back to Theo

Inspect the tree in front of Banoa and Lilia's home to see Lilia's height
markings.

Open the counter in the clinic to scatter all the apples and surprise Flair and
Sarina.

Go to the bottom right corner of the clinic and jump on the crates to get
inside the attic with pigeons.

All animals except pikkards and pigeons can be fed meat and fruits to make them
happy. Cats eat raw and smoked meat, ducks eat apples and cruberries and goats
eat herbs and cruberries.

List of additional cutscenes:
1) Speak with Lilia in Lance when she's standing beside a tree near the exit,
   then go to the northernmost edge of the Moondoria Field hill above the apple
   trees. Must be done before entering Rasteenie Mine.
2) Feena and Reah talking by their statue in Moondoria Ruins during the intro.
   Available only after beating the game and starting a new playthrough.
3) Feena and Reah appearing in front of Lilia after receiving the Gold Pendant.
   Available only after beating the game and starting a new playthrough.
4) Demons invading the Ys' core after Adol enters the gate leading to Darm.
   Available only after beating the game and starting a new playthrough.

Go to the edge below apple trees in Moondoria Field and walk beside the cliff
to make rocks break off and slowly fall to the ground.

Speak with Leggs in Moondoria Ruins before obtaining a weapon (and before
opening the chest guarded by golems) to receive a Short Sword.

If you're feeling generous, after rescuing Flair give him a Wing and he'll use
it to teleport back to Lance (though his affection level won't even rise).

Hit villagers with fireballs to get different reactions (and lower their
affection levels).

Keep killing demons in Gila's basement to eventually eradicate them permanently
and receive an experience bonus.

Instead of selling right away the Iron Ore found in Rasteenie Mine, keep it
until entering the Ice Ridge of Noltia and Guido will pay double (only for that
first piece).

After selling the Iron Ore found in Rasteenie Mine, return to the crate where
you found it and examine it again to find one more piece.

There's a secret passage in the upper left part of Tyalmath's arena which leads
to a hidden treasure chest with 1000 gold.

Ring the Evil Bell inside the Roos' Nest to make them react and rise their ears
(even Droozy rises one).

While escorting Tarf:
1) Apart from the Black Pearl, Tarf will carry one of the following items:
   Cactus, Chelnie's Hair Band, Red Pepper, Chicken, Pebble or Flonne's
   Garment. It seems to be chosen at random and predetermined for the current
   playthrough (so loading the game before rescuing him won't change his
   inventory).
2) Give him seven gifts and he'll level up and start throwing rocks at demons.
   He can continue leveling up to 25th level. Roo form can be used to block
   demons from reaching him.
3) Push him inside the crack with the Iron Ore to make him uncomfortable and
   display his measurements in the status window. You may need to push him
   using fireballs.
4) Guide him towards the Ice Ridge of Noltia and he'll comment on Adol's awful
   sense of direction. When you enter the ice ridge, Tarf will say it's too
   cold for him and he'll go back to the previous room.
5) Turn into a Roo and speak with him in the cell and he'll comment how cool is
   that. Speak with him again to try to scare him.
6) If he enters the Roos' Nest, he'll throw rocks at Roos (even if he's still
   level 1) and say "I've been hit..." and "I'm sorry...".
7) Lose him and speak with Ruba to make him angry. For a slightly different
   response, talk with him after saving Tarf but refusing to escort him.

Use Alter Magic to speak with Genes spawned by Gelaldy. Must be done on Easy
difficulty since higher ones forbid swapping equipment during boss fights.

There's a semi-hidden chest containing a Celceta Flower in the central
subterranean canal (the part with the dyphthelloids). To reach it, go left from
the entrance, cross the bridge, then go left again and keep going down until
you'll have to turn right and cross another bridge. Run through the black space
under the red gate visible to the left and it's yours.

Use Alter Magic during battle with Zava and her minions will react by
commenting on your cuteness and having hearts over their heads (they'll still
hurt you normally).

There's a swarm of mosquitoes which appears after Dalles turns the villagers to
stone. They can be found flying over water in Moondoria Ruins, to the right of
the golems. Go nearby and teleport to Lance after they'll swarm Adol. Enter
Moondoria Field and Adol will be grateful they no longer pursue him.

Use Time Magic beside Maria and "Maria is not amused!" text will appear above
her head.

Kill the shrine gatekeepers and when they'll respawn, they'll have Roman
numerals beside their names indicating a next generation. The numbers will
increment by one every time you kill them.

Dialog with Dalles before his boss fight differs depending on whether Adol
already found the Cleria Sword or not. He'll either acknowledge Adol's power or
call him a powerless weakling.

After reaching the Core of Ys, Ys will return to the surface which will be
reflected in a few different backgrounds:
1) Go to the Moondoria Field cliff and the screen will pan to the left to show
   the ground (where previously was the view of Esteria down below).
2) Landing of Ys caused the apples from apple trees above the Moondoria Field
   cliff to drop and scatter on the grass.
3) View from the Goddesses' Palace is changed to show the Darm Tower, Thieves'
   Den and the nearby shrine.

Goddesses at the Ys' core:
1) If you gift Feena, Reah will turn around and whistle.
2) After entering the final gate, all characters will turn towards Adol except
   for Feena who will close her eyes and start praying.
3) If you maxed Reah's affection level, she'll wink to Adol during the ending
   cutscene before leaving him and Feena alone.

It's worth to notice the ending cutscenes differ depending on the chosen
display mode. The differences are not only in the depicted artworks but also in
the animations presenting celebrating characters.

Darm's entry in monster notes appears only after beating the game and starting
a new playthrough (it's visible from the beginning).

Beating the game unlocks the Time Attack.

Just a note I've finished up Ys II Chronicles+ (added the rest of additional cutscenes and Zava boss battle easter egg).
