The Kings' Crusade by neocore games has medieval type real time combat and a lite-TB map outside of battles. To answer the other part of your question, yes it allows you to command the Muslim forces against the invading heathens.

If I recall correctly, Warlords 2 Deluxe has a Crusade scenario, also the game works just fine with DosBox.

Expeditions: Conquistador ?
This is the one you want, OP. Even if you try to be a hippie the heathens are disgusting savages who do Shit Infidels Do® anyway, so you will go Hitler on them regardless.

I'm a bit biased because I had dreamed of a game like that for years before it came out.

Expeditions is basically Mount and Blade-style overworld/survival, but with an overarching story, an exploration element and the occasionall (balls hard) TBS combat.
Finally, it has a very fresh and unique setting, the early New World exploration period. I was very disappointed when I heard the next one will be about Vikings (snore).

I got it for like £2 from a bundle on Bundle Stars but I'd pay for it at full price. In fact, I did, I got it for my brother and that basically got him back into games and was the first he was hooked to in years (but Arcanum is his all time favourite RPG so not sure if his opinion counts so much).
