The 'nuked' ending, in favour of what they originally intended to use (I Don't Want to Set the World on Fire)?

Yes.

Fallout 3 already used I Don't Want to Set the World on Fire and We'll Meet Again works with many of the game's themes and it works as a Strangelove reference. I'd be very surprised if it wasn't considered at Black Isle at some point.
