What 3D engines can you recommend that are easily customizable, and a bit simple and more lightweight than Unity?
Let's say for a game with 2000-era graphics.

Years ago, the Irrlicht Engine was quite popular. I don't know, how it's holding up today.
Note that Irrlicht is really a graphics engine only, not a full game engine like Unity.

Godot was looking pretty good the last time I tried it. They had ambitions to compete with Unity but without the bloat. They started as a 2D engine, but when they reach version 3 they will have 3D capability some over there were getting excited about. You'll have to check the feature list to see if it will have what you want.
