OpenArena (freeware Q3A replacement)
FreeDoom (freeware Doom replacement)
Blasphemer (freeware Heretic replacement)
TES Arena / Daggerfall
ADOM
Starcraft / Brood War
Enemy Nations
Street Fighter X Megaman (!!!! with quality of original NES MM, fanmade title with Capcom's blessing)

The only two freeware games that never left my HD are:

Project Reality (standalone BF2 total conversion mod)
Urban Terror (standalone Quake3 total conversion mod)

Both games are still very much alive, despite being 10+ years old, a testament to their quality.

Antares is a pretty cool 2D space sim/strategy hybrid. It's a freeware port of Ares, which was published by Ambrosia (of EVN fame) at some point (they were the second publisher, I believe).
